The students return to Catastrophe Academy to find it overrun by growth of lotus flowers. The deans are also missing... and that's terrible. More important, however, a panicked Proto alerts all the cadets to a shocking discovery: Victini Paeo's been murdered! Following this discovery, Algo undergoes a malware-induced transformation into a Monokuma expy called Gory. He encourages everyone to figure out the truth behind Paeo's death... or else he'll punish (read: kill) all the students and staff. Gory also inhibits most of the staff's powers, save for Prime. He claims it's because the school needs to keep up appearances and still try to help the people of Cantus.
Suspicions are high in the group chats, with cadets suspecting both Castle and the Timekeeper to be involved in some way. The suspicions for the latter only grow when Amad reveals he recognizes that dagger from his home world of Quantus. Further investigating also reveals the dagger was not responsible for killing Paeo and appears to have been stabbed in after the death.
While investigations begin, others in the group start planning to break into the deans' office and figure out if they can try to put a stop to Gory.

The team learns that some Nills did manage to escape and are making their way to a dangerous spot with Sagabok. They quickly move to intercept and defeat the Nills going through their edgy fan fic author phase. After regrouping again, the entire cadet team (sans a few that had to stay back) heads back to stop KYLE once and for all. But before they have the chance, Gigi emerges, one-shots Kyle, takes the wand, and yeets him away. A tense standoff follows, in which Gigi raises similar suspicions about the Overseers that are similar to some of the anonymous messages cadets were getting over DMs. However, the team manages to negotiate for the safe return of the Nills along with a friendly competition to determine who gets the wand.
While the "capture the wand" game starts simply enough, it becomes clear to the cadets that something is off with Gigi. He's able to summon allies from the crystals he use and said allies work in a strange harmony with him. And as the cadets get the upper hand in the game, Gigi becomes enraged and shows off similar glitch-based powers to what the cadets saw in the Caldera of Spirits. A combination of quick thinking from several cadets and some soothing jazz music manages to calm Gigi down. He ends up retreating, along with the unown that maintained the portal he came through.
Nill decides to have everyone take another ride on the CADET to ensure there's no corruption. It arrives to pick them up, bringing along another new student who showed up after the team left. Ruby also announces that Proto finished his video analysis and saw footage of Nikki and Necrozma moving in opposite directions. The staff let her out of isolation.

Other events that happen on Academy grounds...
1) A cosmog falls from the sky. A couple of cadets investigate. The cosmog introduces himself as Léne, an Overseer. He displays the power to split himself into incredibly life-like Substitutes. He proceeds to fill the open therapist vacancy.
2) Rosemary somehow gets a hold of a notebook belonging to Nikki's psi-buddy, Cassie. She reads out details about Nikki's human life that causes Nikki to freak out and run away in a panic. When she's out of sight, Necrozma appears and attacks the group. Several staff show up and ward Necrozma off, then find Nikki under a tree. Given the high degree of suspicion, Nikki's taken into isolation while Proto investigates security footage. And Rosemary is forced into remedial friendship lessons by one of the deans. The event leads to a lot of psi-network conversing about the Overseers and whether or not they're actually trustworthy.
3) While this has all been happening, two anonymous individuals have been contacting cadets via DMs. One appears to be associated with the Weavers and has only reach out to cadets they've met directly (Venus and Zevya). The other is suspected to be the Timekeeper, and seems to be reaching out to cadets at random.
4) A couple of strange lotus flowers were found growing in the school. They have a glass-like texture and appear to harm people who try to touch them. They even reflect attacks used against them. However, Angel was able to uproot them by using Radiant energy.

A group of cadets choose to accept Suicune Bruce's invitation to help defend his home from a crisis. Bruce wears a blindfold with a strange eye insignia on it. The cadets follow him into a dreary, rain-filled world with plenty of water. Bruce warns them the water's corrupted and can infect them. Up ahead, there are a number of sea-dwelling pokémon surrounding a lit torch. There's a Raging Bolt defending the torch, as well. Bruce insists that they need to put the flames out and that the ones defending it are corrupted.
A battle breaks out. However, as things progress, some of the cadets' foes manage to talk back to them. Additionally, an eerie marshadow appears. Most of its face is a single eye similar to Bruce's blindfold. There's a moment while the torch is lit where sunlight begins to poke through the dark clouds. The enemies are quite excited about this, but that excitement is quickly snuffed out when Tusk puts the flame out... seemingly for good. The sunlight vanishes and Bruce tells those enemies still standing to retreat.
Things get quite tense, with a few cadets talking to one of the enemies... who now thinks of them as the monsters. Sera's psi-buddy, Mu, even goes to test the water and finds that it looks, tastes, and seems to be regular old salt water. Several cadets get suspicious of Bruce, who responds with a claim that the light harms the people of this world and would have done so again if it was allowed to break through. His inteleon assistant backs these claims up and sharply tells the cadets to leave.
As they do, however, Marshadow moves to attack Raven. When they return to the Nexus room, they find a busted porypsi unit. Everyone believes it to be Bruce's.

Exploring Flynn's home of Sagabok reveals that a meowscarada named KYLE has arrived, claiming to be the human hero here to save the world. Many of the cadets are... less than convinced by him, particularly given his smug and generally puntable demeanor. However, instead of directly pursuing KYLE, the cadets investigate a nearby cave and find signs that some of Nill's missing spirits might be nearby. They choose to regroup back at the academy and plan to go after the missing fragments.
Unfortunately, KYLE beats them to the punch, securing the Nill spirits in a sinister-looking scepter. After more assholish condescension, a fight breaks out, at which point its revealed that Flynn's brother, Wyatt, has allied with KYLE. He helps KYLE make his escape while the cadets retreat to the academy.
Some of the cadets converse with Fate, the jirachi that requested their help. They learn that Sagabok once faced a great crisis in the form of the Blood Moon Beast. It was successfully sealed away and records left behind for Fate and Celebi Vision to use to try and help manage future crises. However, at some point, the Timekeeper got in contact with Fate and began offering him... suggestions that he would follow. This escalated to the point where, when a crisis did emerge, instead of summoning a righteous human hero, the Timekeeper tricked Fate into summoning KYLE.
While this is happening, Gigi reaches out and informs the cadets he found a straggler. They visit him at his other home in the Forest of Spirits and converse with him. He admits that some people on Cantus refer to him as a demon. And that he hears voices coming from the crystals he frequently uses. Several cadets reassure him that what he experiences with the crystals is real and that he shouldn't dismiss it as being in his head. They also get their new classmate, a murkrow named Quinn.

The CADET, a dimensional train of sorts, ferries everyone to the school. It takes a very "scenic" route, namely so that the students can be safely scanned to make sure none of the corruption from the Caldera has clung to their spirits. Once deemed safe, they arrive at Catastrophe Academy.
Their first week is a whirlwind of introductions. It starts with Meloetta Melli, the combat instructor, and Salazzle Ruby, a medic for the school. There's also Blissey Sunny and Dialugia Prime, two of the school's chefs. They also learn that the CADET train was piloted by a robotic bewear named Algo Rhythm, or Algo for short. They also reunite with Proto as they go to charging stations and allow their porypsi units to recover from low-power mode. This allows the students to regain some of their unique appearance attributes. They are also given blank slate porypsi and encouraged to share their memories with them as part of their development. During this time, a virizion named Firiara and a boltund named Keraunos drop by. Firiara was once close with Savern, while Silver and Volo claim to be buddies with Keraunos. However, Firiara describes details that don't line up with Savern's world, while Keraunos has no idea who Volo and Silver are. This suggests they're from alternate universes.
After recharging, the cadets meet the deans of the school: Giovanni and Giovanni. Both are mewtwo, though one has darker skin. They are the two Giovanni who showed up on the two versions of Cibus during their respective Blacklight crises. They were recruited by the Overseers and even claim to have provided logistical aid to them during the Dodra crisis. They both state that they believe friendship is the ultimate power and wish to study the power of friendship. Thus, with the Overseers help, they established Catastrophe Academy. Unsurprisingly, most of the cadets are quite suspicious of them.
A few other events transpire during their first week at school...
1) After further harassment from Rosemary, Nikki goes to see Dr. Dethmettle, a witch doctor G-Max toxtricity working for the school. He reveals that, while he doesn't sense any necrozma in her, her soul is afflicted with "sandblight." He states several other students have varying degrees of sandblight, including one of two Owens, both of whom are missing (one was present during the airship flight).
2) Several students attend Reese's diplomacy class. There is talk of practical field work by having the cadets accompany Reese to negotiate with a group known as the Weavers. They appear to be a group of worlds effected by the Dodra crisis.
3) Nill shows the cadets to his home, where the recovered fragments help them access tools to augment their abilities in battle.
4) Melli teaches the cadets about Strong and Agile Styles in combat. She sets the gym up for several practice battles.
5) A handful of students are pestered by a poipole student named Quigley. He claims to be the top of the class, on account of solving several catastrophes while the other cadets were stuck in the Caldera. He has a variety of gizmos at his disposal. And he talks like a Redditor.
6) Multiple students take part in garden club, run by a shaymin named Sage. Several days later, they reveal that a lotus flower has inexplicably sprouted in the middle of the garden.
7) The students' porypsi companions awaken into memory copies of people from their lives back home. The meet up is appropriately chaotic.
8) Spear throws a slumber party for the new cadets!
9) The deans teach the students about Alliance Attacks, where they can use friendship to combine their powers in battle.
10) The students find an interfaith chapel, run by Deerling Angel. She appears to have Radiance at her disposal, however she's not in a porypsi body, limiting her abilities. She appears to be hiding something, as she encourages the students not to investigate anything about the Timekeeper that Amad mentioned.
The first week comes to a head when a panicked jirachi from Flynn's home world arrives on campus, claiming the flow of time has resumed. The cadets prepare a task force to investigate the strange occurrence.

As they continue through the caverns, the cadets find three Nills banded together into a charmeleon. The Nills have been corrupted into attacking the group. Their flimsy excuse is that they want to be in control of the main Nill. The cadets battle them in a fight themed around extreme weather and emerge victorious. When they do, they seem to have a vision of the Castle General before returning to the cavern. There's another seal that the beaten Nills contain an enemy that's out to prevent them from leaving.
The team rests for the day, then breaks through the seal to find the same Trio of Mind that gave them the special books they used to shore up some of their techniques. However, they've succumbed to the same glitch force as ferals the team encountered in the Caldera. They're forced to fight the Trio of Mind, whose glitched powers can disrupt the group's rhythm in battle. While this is going on, some cadets deal with a large projection that's tied to some of the crystals in the area. Another group takes off down a crystal-filled tunnel to search a nearby unexplored cavern. There, they find a mismagius who appears to be Furball's caretaker. She has three Nills in her possession, and uses them along with Furball's charm to take the zorua child out of the Caldera. She leaves behind a golurk minion that fuses with a giant crystal in the room. It's eventually taken down. And, thanks to the smaller teams' efforts, the remaining cadets defeat the Trio of Mind, who regress to inert porypsi, and the giant energized crystal that emerges from the ground.
The cavern group also finds a tiny dreepy named Amad, who was taken in by Mismagius the same way as Furball. After some bickering about Amad and Furball's fate, a few cadets locate the Caldera exit, along with some faculty who'd been sent to rescue the team. They finally escape the Caldera and are boarded onto a luxury train to enjoy a nice, relaxing ride to the academy.

While much weaker, the Cadets cannot break through, and instead hear the cries of Kecleon Trell as glitchy Paras steal his wares. After rescuing him, and finding a couple more Cadets in the process, the team regroups...

That night, strange music fills the caverns. The team investigates and meets a Koraidon named Reggie, or "Gigi," who seems to be native to the caverns. He can manipulate the crystals, transforming them into electric appliances embedded into the walls. He ordered the Cadets pizza. How nice of him!
Unfortunately, he has no means of getting the Cadets out, and wishes them luck.

As the cadets expand their exploration further counterclockwise through the caverns, they started to hear distant crying. In following it, they find a sand and mushroom-filled cavern. It was a spot that several in the team previously explored by remote controlling a porypsi. Nikki takes off down a tunnel, claiming the crying is close. Not long after she disappears, a dawn wings necrozma emerges from the tunnel and begins attacking the group. She effortlessly downs several cadets, all while shouting and swearing up a storm much like Nikki does. Loud ticking is heard throughout her attack, which ends abruptly with Necrozma retreating into the tunnel.
Shortly after this, Nikki emerged from the tunnel with black sand coating her fur. She claims to have no knowledge of Necrozma, having instead found a tiny ghost zorua child wedged into a crevice in the tunnel. The zorua, Furball, is familiar to a few cadets. But their attempts to calm Furball down go awry when Rosemary attacks Nikki, believing her to be the necrozma that tried to kill them. The other cadets manage to split them up and escort them back to base camp.

The Cadets find a lush cave with food and water to claim as a base camp for future exploration. However, a strange glitchy Bidoof emerges from deeper in the caverns and interrupts their rest. After being defeated, it reverts to normal. But do more of those things lurk ahead... ?

The cadets explore the outer caves of the Caldera of Spirits. In doing so, they manage to relocate a few allies who were scattered from them. They find Firmi, Olbir, and Reese, who were separated and have no recollection of the knight's attack. The latter was not even in the Caldera Depths with them. They also stumble across Lucianna and Spear, two ex-Dodran Phantasms who are serving as faculty. They were trying to rescue the cadets but lost most of their supplies within the caves.
Most importantly, the cadets manage to locate the friends (Uxie, Azelf, and Mesprit) that the guardian told them to locate. These three introduce the team to the concept of bracing and surging within battle, while also providing them tools to expand their abilities in fights.

In their attempts to escape the depths of the Caldera of Spirits, the Cadets are confronted at the exit by a mysterious humanoid bearing the armor of the Castle organization. The group try to fight the knight off, but find themselves hopelessly outmatched without a connection to the Cantus Heartbeat. The knight defeats almost all of the Cadets before they're swallowed by a mysterious shadow...
They awaken again in the silent void with the Caldera's guardian. They manage to teach the Cadets about the Cantus Heartbeat uninterrupted this time, and inform them that they'll be needed to do something great. However, the truth of the guardian and the seal in the Caldera's depths cannot be recalled once they leave here... The Cadets will need to seek friends of the guardian within the Caldera to receive help in escaping its labyrinths.
After awakening once again, the Cadets find that they have been returned to their PoryPsi bodies, but severely damaged. Their power is drained, and their forms are reduced. Only a single fragment of Nill has escaped the encounter with the knight. They desperately need food, water, shelter, and answers...

While most cadets remain in the strange cave they awaken in, a small group ends up going down the cave's lone tunnel. There, they encounter a creature similar to a void shadow, but with a starry appearance alongside red and gold rings reminiscent of a giratina. These creatures feel like a mixture of glass and rubber and make noises akin to scratching glass when nearby.
After doubling back to regroup with the others, all the cadets agree to proceed down the lone tunnel together. It isn't long before they run into Nill. He informs the cadets they are inside the Caldera of Spirits and that he is unsure how they are all here or how to get out. The group also discovers that they are unable to feel the Cantus Heartbeat and, as a result, struggle to use their moves. This appears to be because their spirits are no longer occupying porypsi bodies, like during their time on the airship.
